Hi guys,
Im new to the site, and have been reading past posts. But this is the one thing I can seem to find.
How do you place ads on your customers sites?
Ads such as banners, text links, google ads, etc. At the top or bottom, or both.
I will be using a server with either cPanel/WHM or DirectAdmin.

Aha, and there you have a problem. Unless you have a dedicated (or VPS) server, you're screwed (that is if you're gonna give your customers a CP, FTP, or any good feature). I started a thread on this a long time ago.
You need a dedicated server. If you have one, all you need to do is install the Apache mod "mod_layout," and configure it. A dedicated server costs about $100/month BTW. A VPS, which is a little more complicated, but still will work fine, will cost you about $50/month.

I had a search around for this, and it doesn't seem too hard.
But Im starting to think that perhaps it would be a better idea to just ask the site owners to place either an ad (if I do decide to put them on client sites) or just a button or banner back to my site.

There are other ways then modlayout.
I know that you can use one of the control panels to do it, and that in IIS its very easy.
What was your 'other way'?
